I believe I figured out the cause of the weapon issue. BTW, I love the weapon update, it is exactly what I have been waiting for.
The issue is that the system does not allow multiple versions of the same weapon to be equipped after someone has it bound and locked. For example, I have multiple gold-level book weapons for Spear, but only one can actually be equipped and locked. If I equip the same weapon type on a 2nd commander after, it may appear equipped depending how you did it and it may appear to have something in editor with the warning, but that weapon does not actually work in battle. I learned this the hard way, the warning is not lying. However, if I don't lock the weapon to anyone, I can then still use multiple of the of a scroll that I own on various.
If you look at my first image, everything assigned is unique and bound/locked. No color class has more than 2 of each troop style locked to a commander. For this bug, it is only considering color level and type to have, thus regardless of the star level the system stays firm to one axe and one scroll per level. It does not distinguish a 4 star from a no star when the style is bound. Notice the bottom right commander is equipped for Infantry, Book, Blue class. He cannot be bound because other was bound first. And, if I attempt to bring them in the same battle lineup, our little friend will appear unarmed.

Then we have previously equipped or newly equpped but not locked. And emptys.

When I try to use my extra gold spear weapon, because a commander already has another one with same set up gold , spear book... this already bind pops up no matter what

So now if I unequip the original guy or pick something different no one is using a version of you will see it work. So obviously there's not duplicate of a red class weapon and we have success. Therefore, we conclude that it is not a commander specific issue.

As you can see, even though he had something 'equipped,' the warning and new issue popping up actually warned us it was not able to be equipped. So visually, the warning in configuration was warning us that even if it appeared equipped it was not. So something in the new weapon update has solved previous issues, thankfully, but it has now opened up the new issue of redundant weapons.

So even though it said success in editing, this warning is saying two commander cannot have the same weapon anymore. That is why UMA and HECTOR have no warning, as one is axe other is scroll, but the other two could not have scrolls for both.

If I change weapons with another commander in the lineup with the warning you can see it is still unbound.

BUT- if you do not BIND and LOCK either the conflict goes away, opening up the door for the prior issues to arise. This is a good fix if you will not change these weapons for those commanders based on lineups, maybe. But if you are doing multiple things you maybe end up with a mixmatch.

And, to confirm, in editor, once unlocked from one, both commanders can once again enjoy their unique, but same type, of weapon again.

In this scenario you cannot be certain however that this will appear in every battle if you have any little edit though, just like before. But if you know nothing changes across the board then this is the fix for you.
The fix overall is fairly simply, have the system recognize the unique items when bound and locking, not merely the class, style, and troop.
