The Weirwood Shop has historically been (and still is) the primary way to obtain Commander Medals. It can be a slow process. Today, though, there are a few more ways to obtain Medals. Some other ways include:

Day of Trade: Commander Trade Chests.
The Corolla Shop (Summer Dance event)
Arena of Honor Shop: Elite/Outstanding Selection Packs
Angler's Feast Event Shop
Valor Shop: Mengo and Simon medals only
Alliance Mobilization: Commander Selection Packs are now offered as Point Rewards
